From personal experience I can say the 92nd Street Y on the Upper East Side is fantastic, but quite expensive. Wonderful overall facilities and swimming pool and very well kept.

Know this is somewhat confusing but I feel whole fitness scene in Manhattan is confusing ( and expensive!)
